I just started the game with the sole intention of editing the advanced settings (because the background noise from the damnable road signals was annoying me). I spent 5 minutes custom tuning all my settings, then I closed that window (with the "x") and went to "File" -> "Exit".
Imagine my displeasure when, upon reloading the game I discover that it has only remember /some/ of my settings.
I suspect this is because it only saves certain settings as "defaults" for games when you're at the main menu. Which would be great if the game actually told you that. Instead a user will expect that changing settings here will do the same as changing them at the main game menu. There's nothing to indicate otherwise, so when they close the window it doesn't actually save all their config changes - this is a UI design bug.
I'm not sure as to the best solution given the complicated nature of the settings in OTTD. Maybe a "save as defaults" button?

Maybe a note in the description panel? "Setting affects: " "Current game and new games", "Current game only", "Current company only"?

I was more thinking there should be the ability to set all games (so change the config) from the current game if the player so desired.

r24411 adds a scope hint to the settings description panel.
Changing new-game settings from in-game can be done via the console; a GUI for that would need more thoughts. Just taking over all in-game settings to new-game settings is likely not very helpful.

I encounter this issue often, but it's TMWFTLB to solve.

Thanks for this. There's been no activity on this for some time, and as it stands, it doesn't look likely that it will go any further. I'm closing it as we try to keep the issue count low for OpenTTD, it helps us focus on things that are important and fun. Feel free to discuss in irc or request re-opening if you disagree. Thanks for contributing!
