Without wanting to add all stops to a train's orders I select point A and then point Z

I start Train 1 and it calls A, B, C... Z
I start Train 2 shortly after and it calls A, E, S.... B

This is not correct behaviour, is it?

Train 1 and 2 seem to be behaving just fine in the given savegame.

Automatic orders are just visual aids to see the route the vehicle takes. If the pathfinder decides that the route to Z is cheaper via E and S, then it will happily take that route, but when the traffic changes it can as happily decide the route via B and C is cheaper and take that.

I've looked at other trains, and after the mess of the deadlock at one of the stations was cleared everything seemed to just run fine.

So, which trains (train number) exactly are going wrong and when are they going wrong (game date)?
