If there are more stations in that list, please provide a save game, your screenshot leaves a lot of room for guessing what is actually happening.

Well, it looks like it's as I expected, only one station in the order list, and all other real destinations are way points.
Trains try to avoid stations they have no orders for, but because you don't given them a choice, and you do not use the non-stop order, it works.

The purpose of the warning is to warn a user he may be missing a station. I think in general it does more good than harm, so I'd like to keep it. Unfortunately, it is not easy to detect a train can only pass a platform.

Maybe a special case of not a non-stop order, together with presence of implied stations could be added.

That will take quite a while probably, so a quicker fix for you is to just add one of the stations that you also visit.

Oups, I didn't notice that all except one are waypoints. That was a mistake. :) The weird and probably that was the reason which made me think that is a bug is that only one train was complain even if 4-5 (if I remember correctly) had shared orders.
