A few days ago I decided to make a clean install of the game (my previous version was 1.3.0 or 1.3.1, I don't remember). I preserved only my save games directory (zipped and moved out from "Documents\OpenTTD" dir, then deleted that dir). I have installed the game with all default options, so the installer downloaded OpenGFX etc. After launching a little red error-message window appeared: "The currently used base graphics set is missing a number of sprites". The game was working quite normally but without some icons.
Then I downloaded OpenGFX manually (http://bundles.openttdcoop.org/opengfx/nightlies/LATEST/, opengfx-5153.zip) and it helped me (no more error message and correct icons), but this kind of incompatibility should not happen so it's a terrible defect.
If you use the ingame content download and select 'update' then you get a new enough version, too.
Deleting you whole NewGRF and baseset dir is generally not a too good idea. In the best case you need to re-download all stuff, in the worst some NewGRFs you obtained manually are gone forever without the option to retrieve them anywhere again. And then the savegames which use those cannot be loaded anymore either.
