An idea: if a train needs a particular object (ie a caboose, for example) to run - usually apparent on a multi-NewGRF setup - and the train you'd just autoreplaced does not have this object, maybe as part of the auto-replace you could add one? :)

that might actually be quite useful, but probably only for situations when you have some wagon different - just like the caboose. (Which would basically be fine as long as you plan to make such a thing - for example you would build a train with 1 engine, 8 hoppers and 1 goods wagon. The goods wagon would be useless but it would allow you to replace all such trains to 2 engine + 8 hoppers later on)
On the other hand I believe it would create immense mess in the autoreplace menu ... maybe add another button that would swap trains and wagons in the right side list, so you would always get a separate list.
