No, the custom profiles saved by the user, they still use the same newgrf (if it still exists in the folder or the game will complain about the use of compatible grfs), for example I have 5 versions of ECS for backward compatibility of the savegames.
It should be useful to have "use the most recent versions of the newgrf" feature to recreate a profile with the same newgrf, the same parameters, but the newest version ;)
I do a full update of the entire bananas' content about every 2 months, so my profiles may change a lot.
