Problem is: how should they behave? If there's a train, should it crash the train? If there's a reservation, should it take it over? Should crashes occur due to 'broken' reservations, due to the UFO messing reservation up? Should trains in normal block signalled sections crash into it?
Easiest solution might be: treat them as a red two-way block signal. Remains the question: what happens when they land on / in a vehicle. It would IMO make sense to crash it in that case (it's a desaster vehicle after all and they have too many explosives aboard the UFO anyway).

[UFOs obviously have the ability to let other matter pass through them. This would be very useful when travelling at speed and encountering asteroids for example, or even exo-planets]
