In the screenshot you can see the subsidy is from Preningdon Green to Grimstock and the train is going between Prenington Green and Lower Grimstock. It has made a few trips back and forth and just paid normal rates.

I have seemed to notice that subsidies for delivering cargo work sometime. I'll have to keep playing and test out cargo subsidies more.

See CheckSubsidised in economy.c and the lines: if (DistanceMax(xy, to->xy) > 9) continue;
