In the train building window and the available trains window, sort by running cost sorts multi-head engines as if they had double their quoted running cost. If power/running cost is chosen, then the quoted running cost is used without being doubled first.
I don't know anything of the code, but gameplay experience leads me to believe the running cost should not be doubled for sorting. In other words I'm quite sure that the running cost shown for a dual-head engine is that of both heads together.
