You get a subsidy for transporting a cargo from an origin industry (or city) A to an arrival industry (or city) B by transporting it from the origin station 1 to the arrival station 2. If during subsidy duration you change the arrival station from 2 to 3, maintaining the arrival industry (or city) B, you don't get the subsidy plus for this trip. I haven't checked yet if this would happen if you change the origin station.
In the image, I got the subsidy for transporting rubber to Gendington Factory (center in the picture). In the first trip I transported it to "Gendington Boscos" so I got the subsidy. On the second trip I changed the arrival station to "Honham Bosc", which would still transport rubber to the same factory, but on this trip I didn't get the subsidy plus. So I had to change again the arrival station to "Gendington Boscos", where I got again the plus.
This may be due to subsudy assignement to origin/arrival player's stations rather to any origin/arrival player's stations meeting the conditions of the subsidy.
Indeed, as you have mebntionned, subsidies are been paid from station to station. If you change station, you are putting yourself out of the subsidy system.
